Mathematical models to reconstruct phylogenetic trees under the minimum evolution criterion

چکیده
A basic problem in molecular biology is to rebuild phylogenetic trees from a set of DNA or protein sequences. Among different criteria used for this purpose, the minimum evolution criterion is an optimality based criterion aiming to rebuild phylogenetic trees characterized by a minimal length. This problem is known to be NP-hard. We introduce in this paper some mixed integer programming models, and we also study possible cuts and lower bounds for the optimal value. So far, the number of sequences that can be involved in optimal phylogenetic reconstruction is still limited to 10.

P´olya Urn Models and Connections to Random Trees: A Review
This paper reviews P´olya urn models and their connection to random trees. Basic results are presented, together with proofs that underly the historical evolution of the accompanying thought process. Extensions and generalizations are given according to chronology: • P´olya-Eggenberger’s urn • Bernard Friedman’s urn • Generalized P´olya urns • Extended urn schemes • Invertible urn schemes ...
متن کاملOn the distribution of interspecies correlation for Markov models of character evolution on Yule trees.
Efforts to reconstruct phylogenetic trees and understand evolutionary processes depend fundamentally on stochastic models of speciation and mutation. The simplest continuous-time model for speciation in phylogenetic trees is the Yule process, in which new species are "born" from existing lineages at a constant rate. Recent work has illuminated some of the structural properties of Yule trees, bu...
متن کاملPhylogenetic relationships of the commercial marine shrimp family Penaeidae from Persian Gulf
Phylogenetic relationships among all described species (total of 5 taxa) of the shrimp genus Penaeus, were examined with nucleotide sequence data from portions of mitochondrial gene and cytochrome oxidase subunit I (COI). There are twelve commercial shrimp in the Iranian coastal waters. The reconstruction of the evolution phylogeny of these species is crucial in revealing stock identity that ca...

متن کاملOn the Shapley Value of Unrooted Phylogenetic Trees.
The Shapley value, a solution concept from cooperative game theory, has recently been considered for both unrooted and rooted phylogenetic trees. Here, we focus on the Shapley value of unrooted trees and first revisit the so-called split counts of a phylogenetic tree and the Shapley transformation matrix that allows for the calculation of the Shapley value from the edge lengths of a tree. We sh...
